I'm going on a trip across the country here soon and will be passing through several not so friendly CCW states like NY, Illinois and California. I know in those states I can just get out, lock my gun up, and store my ammo in a separate location away from my gun.

The problem comes in on the way back we are going through Canada where I'm pretty sure I am not even able to poses this firearm.

Am i able to ship the firearm back to myself, or do I need to ship it to a FFL?

Yes, you may. https://www.atf.gov/resource-center/docs/0501-firearms-top-10-qaspdf/download At least it's not a violation of law to do so.

However, you cannot ship handguns via US mail, so you must ship them via private carrier (e.g. Fedex, UPS, etc...). Whether the private carrier allows you to mail it to yourself is up to them. I think Fedex and UPS both prohibit mailing firearms self-to-self, but there may be a carrier that will allow it.
